Can we use differentialGeneTest to find marker genes for states?

Open CodeInTheSkies opened this issue 7 years ago • 3 comments

Hell there,

I know that we can use differentialGeneTest to find genes that are most differentially expressed across the states by using the formula "~State". However, in the resulting data frame, there is no indication of the state number w.r.t. a given gene. Is it possible to get an extra column with a state number for a gene, essentially indicating which state a given gene represents as a marker? Something like the function "FindMarkers" outputs in the Seurat package?

Thanks in advance for any replies.

Sorry for the late reply! Yes, I think it is certainly possible to assign each gene to a specific state, cluster, etc. We will provide such functionality in our new release of monocle soon.

Thanks for the suggestion

Hi, Has this function been implemented in Monocole 3? I am trying to assign genes to specific state as well. Thank you!

Any updates on this function?
