[FEATURE] Skip running indexing-only preparation logic when we don't want to do indexing (e.g. query only)

What is the use case? e.g. in a process, users may only need to run queries without performing any indexing. In this case, we should skip indexing path setup logic (e.g. load a model to parse PDF) - they may be very slow.
