Update usage of get_filtered_bears method from coalib

This method coalib.settings.ConfigurationGathering.get_filtered_bears is replaced with coalib.settings.ConfigurationGathering.get_all_bears in https://github.com/coala/coala/pull/4240 and will be deprecated as per discussion in https://github.com/coala/coala/issues/4519

The usage needs to be changed to the more generic FilterHelper.get_filtered_bears
