Hi @aaronmussig we were able to work around this by being very selective with the bins we used. I suspect the issue is as @pchaumeil outlined.

Looking at the table, I think there might be issues with how samples are being tracked in your custom pipeline and issues with the pipeline logic, possibly between the filtering...
