Remove .ipynb_checkpoints/ dir and add to .gitignore

The .ipynb_checkpoints/ directory is only needed locally for notebook checkpoints. This commit removes the checked-in version of this directory and adds it to the .gitignore file, so that it won't be tracked by git in the future.
