containerizing CarveMe

Open zoey-rw opened this issue 4 years ago • 3 comments

Hi, I'm interested in running CarveMe within a Docker or Singularity container. One of the major hurdles is getting CPLEX to work since it requires a license. Switching to Gurobi seems like it might be a good option (there have been updates since 2018, so hopefully it would not be as slow as you reported in #25). Do you know if CarveMe has successfully been run in a container before, or is there any guidance you could provide?

Thanks, Zoey

Hi Zoey,

Yes it is possible to run CarveMe inside a docker container. I have done it with cplex. Unfortunately we don't get the same results when running CarveMe with Gurobi.

Thank you for your response! Could you provide any additional information on your docker setup with CPLEX? Or how results differ with Gurobi?

Hi, were you able to run CarveMe inside docker? I'm a bit ashamed I haven't been able to run it not even with the conda environment.
