Stuttering inputs on Xbox 360 Controller in Fire Emblem: Three Houses
Description Using an Xbox 360 Controller, In Fire Emblem: Three houses, input becomes stuttery and doesn't move correctly when moving diagonally.
How to reproduce Rotating the left stick in various directions, primarily when changing movement direction. Output was compared to Switch Pro controller, which behaves as expected.

I've tested it out using your environment. It seems that FE3H has two movement speeds, walking and running, that you choose based on how far you tilt the analog stick. If I understand correctly, the "stutters" you are experiencing is your character rapidly switching between the two speeds because you hold the stick at the very edge of the two stick zones.
For now I would suggest lowering (or raising?) the deadzone of your controller in the config file and see if that helps. Additionally, I have plans to rework the analog stick calculation to be more accurate to the Switch Pro controller (and more accurate in general), so that might help in the future.
