Can you try using [multi-directory support](https://github.blog/changelog/2024-04-29-dependabot-multi-directory-configuration-public-beta-now-available/) and [grouping](https://docs.github.com/en/code-security/dependabot/dependabot-version-updates/configuration-options-for-the-dependabot.yml-file#groups) rules?
