Expand docs to explain demux starting point in Snakemake pipeline

We should expand the documentation to include mention of how to start with demultiplexing in the Snakemake pipeline, on the Broad cluster or elsewhere, where the barcode files list paths to run directories. We should also mention the distinction between the Snakemake rules all_demux and all_demux_basecalls.
