There's something still not right, for me. When I add `"!user/pages/images"`, I get almost everything in the project excluded. Only two folders remain and no files!

In a different project, `.codekit-cache` is not hidden, almost everything else is. Removing `"!user/pages/images"` still shows `.codekit-cache`, but shows most files. And in yet another, I have the same thing...
