Hello, we have a singularity version of the pipeline, it is much easier to use now and you do not need to install any software except for singularity. You may have a try of that version. When there are fails in the previous steps, there will be some unexpected errors.

Hi @biofuture, the singularity version of teh pipeline seems to be executing the final R commands outside of the singularity environment for some reason. Please could you have a look at that and comment?
