Broken links

There is a significant number of links in the documentation that are broken. I point out some examples only:

https://github.com/biocore/qiime/blob/master/doc/documentation/script_index.rst it says "This page has moved HERE" and here is pointing to non-existing page: https://github.com/biocore/qiime/blob/master/doc/scripts/index.html

https://github.com/biocore/qiime/blob/1.9.1/doc/tutorials/processing_illumina_data.rst all the links are broken

In fact, I couldn't find a link within a doc page working. Hopefully that was in the pages I looked at only!
