examples run_*.sh :: typo in program names

Hello,

FYI. all run_*.sh scripts from examples folder references programs as <progname>.py while installation strip the .py extension

Hi Eric, thanks for the suggestion. I added a search for the executables and if not found reverting back to the script name. This should fix if you have PhyloPhlAn installed as a package through conda.
