The plugin is unaware of other items on the page. It will not know the difference between scrolling to the link target or clicking the link to have the target...
I took a look at your website. Very nice! I did not see that the footer is using the scroll to fixed plugin. You might have removed it?
Usually it is an offset issue. If it is possible for me to take a look, I might be able to see what the correct solution is.
