accessing, modifying, replacing, or cloning a global variable

Please direct me to the proper forum is this is not the correct place.

I am editing the cornerstone theme in stencil and stencil seems to work fine. I would like to alter the 'categories' variable as it is delivered to the navigation menu.

Where can that be accomplished? If I cannot alter the categories variable, where in the theme api can I grab the categories variable, copy it, modify it as I need, and then make it available to one of my templates. Then I can use it in place of the default categories variable with my modifications.
