Combining some steps

Description of feature

We have some smaller steps that take a very short time only. We could think about combining them, if we find that copying the data and waiting for executors takes a significant amount of time.

One change we should definitely do is remove the PeptideIndexer step. All SearchEngineAdapters recently got an "indexing" parameter, so we can do it in one tool.
