MSstats issues and refactoring

Description of feature

We have multiple issues related to msstats and the lack of response when the data does not fit any model. This includes inhouse quantms projects but also issues from users. This issue will try to collect all the MSstats discussions and give a solution for release 1.5.0 as a priority. Im adding here @tonywu1999 @jpfeuffer and others involve in the discussions.
