Update specification project annotation files in the repos to comply with the upcoming update of sdrf_pipelines validator

Currently, there are inconsistencies in a few of the project annotation sdrf files to represent the expectation of the updated 1.0.0 in the upcoming major release referred to here https://github.com/bigbio/sdrf-pipelines/pull/219

Attached is a list of inconsistencies that need to be fixed and which files they are coming from.
