problem with uploading data

I need to upload MLST data in fasta format, because most of my strains are new ST. Then, I put together the sequencies of the seven genes (S. aureus) to upload. However, some strains are mutated by inserting of a base, so the lenght of the sequence are different (plus a base). What I have to do? Thanks.
