Transition away from the large R script.

Currently R and Python are run separately. Python is called many times to generate the analysis data and R is called once for plotting. This is problematic because creating all of the plots can be time consuming and make developing difficult if a single plot is being added.

Having an R-scripts directory with R scripts for each Python/analysis feature makes sense. Then, Python can immediately call the relevant R scripts.
