Probably same issue as https://github.com/koekeishiya/yabai/issues/2377, but you can select specific properties in your queries (if you don't need them all): `yabai -m query --windows id,app --window`
Seems like JankyBorders might be the issue then. I haven ever experienced this (I don't use JankyBorders).

macOS quirk, not much to do except the above workaround

The wiki page is referncing moving the actual space together with all the windows, not moving a single from one space to another
Don't think there is much to do here. Yabai already subscribes to notifications for Dock settings-modifications supported by macOS.
This was caused by the change in API, both none of them work anymore after Apple patched things; so there is nothing to do here. IF you want to move...
