Some comments on the OP hierarchy:
- The xrefs for RO don't refer to RO IDs
- the URIs such as
http://purl.obolibrary.org/obo/RO_#part_ofare not proper RO IDs - no definitions
- the difference between targeted_by and targeted_by_antibiotic is not clear
- maybe it's to do with level in hierarchy? But this doesn't work well with OWL
- the regulates relation xrefs RO but the meaning is not the same
