Improvement of Test Files

As part of our ongoing effort to enhance the quality and reliability of our project, we should improve our test files to make them well-structured and comprehensive.

• [x] Remove unnecessary tests
• [x] Optimize existing tests by adding more meaningful assertion.
• [ ] Add more tests to increase coverage.
• [x] Fix a bug when testing the pipeline with less than 4096 cells. It seems to be a compatibility issue between pytest and numba in umap-learn. This bug is stopping us from utilizing a smaller test dataset.
