I ran masurca -i F13A_S12_L001_R1_001.fastq.gz,F13A_S12_L001_R2_001.fastq.gz -r F13A.fastq -o ./MaSuRCA/F13

as described in the manual Thena I get: Unknown option: i Unknown option: r

I installed with anaconda, is this not working in teh anaconda release?

There is a 3.4.2 version of Masurca in conda, it does not support arguments from version 4.0.3, to use it install Masurca from github release as it written in readme
