[QUESTION] all system files unstaged

After update Git now showing 358314 unstaged changes, almost all starting .atom/ and Atom is crashing all the time. Any suggestion how to fix it?

EDIT: I thing that will be problem of Github Intergration 0.3.3 because after deactivation Atom is running

I don't understand. Deactivating the github package solves it?
