Exclusion uses regexes, inclusion uses fn matching

Currently there are two inconsistent styles for specifying dir/file exclusions, and file matches.

It would be nice if there were a way to make this a consistent choice (by adopting one or the other, or perhaps allowing both with different option specifiers.
