Manual check with Juicebox get slow over time and does not responded hours later
I am using computer with 8 cpu and 8GB memory. The hic file is 700MB with an 700kb assembly. juicebox work properly at the beginning, but it get slower and slower as we make change with Juicebox. Hours later, each move might take more than ten minutes. May I ask is this due to high coverage of Hi-C data, too small resolution or some other reasons. Can you tell us what is the main factor that slow down the system which able us to find solution to this problem

Your assembly does not sound extreme to me. You do appear to have a lot of small pieces which is usually the heavy part. Try to use the latest version (github branch for JBAT ongoing development) that will do automatic bunding for you among other things. It might help with the many small pieces.
