assembled chromosome-level scaffold is less than expected

Hi, I am processing a genome with 9 chromosomes, but I only got 8 chromosome-level super scaffolds. How should I adjust the process to get the correct number of chromosomes. Thanks a lot~

You might consider polishing in Juicebox Assembly Tools. I would suggest looking through the Genome Assembly Cookbook for instructions, as well as other possible solutions. The Cookbook is hosted here: https://www.dnazoo.org/methods
