Emulator still gets a default icon, because it was a different wmclass. I think this can be only changed when it gets the same wmclass as the companion main window.
with the latest nighty the simulator WmClass is fixed, and Gnome is combining the Windows in the taskbar now. Of course only when adding the StartupWMClass to teh desktop file

I can confirm that this works. I was doing many tests myself in the last weeks and found out that cookies and crumb are not requred for anything I need...
