Interestingly, it turns out that someone has already made their own fork of Pandoc to accomplish this: https://github.com/susanemcg/pandoc-tufteLaTeX2GitBook.

I cannot reproduce this under TeX Live 2018.
Typical problem of XML technology itself being reasonably good but very poorly implemented. Oxygen supports embedded Schematron, but it seems one has to tell it that the file contains this....
Could it be served somehow through GitHub Pages? See for an example. It has never given me problems with either Oxygen or Atom.
