in "hacker vision" you can enable/disable the addon. the addon remembers those settings. so if u originally have a dark website, u can disable the addon just for that site and it will always stay the same, however, for other and unknown sites, the addon will be on.

Maybe u can add that in some future release.

What is the problem?

When you use to invert the colors, it also inverts the pages that are originally dark, so it still burns ur eyes, just less often, since there are less dark sites
