AVRDUDE and which firmware to use

I have never used AVRDUDE but have installed it, I built this board with ATMEGA88PA-AU and a 27.000mhz crystal, there is many diferent firmwares in the github file, I do not know which I need to use, can anyone tell me the comand I need to use in AVRDUDE to upload the firmware and the fuse settings. thanks
