Since the last major update of CustomCrafting, vanilla recipes are overridden by custom ones, that use both the same ingredient items and shape. Make sure you don't have any custom recipe that consists of a stone item.

I see, do I need to create a custom recipe to re-add the vanilla recipe then?

No this does also not work. Why don't you read the meta check and/or a check if the itemStack has wolfyutilsities:custom_item nbt tag.
