Doesn't find differences

When comparing a small markdown file (300 lines) to a larger markdown file (2500 lines), WinMerge doesn't find any differences, it just shows the entire first file in one pane and the entire second file after it in the other.

Desired output: matching sections should appear aligned between the two panes.
