Using joystick to look on n3ds xl causes C-stick to drift system-wide

what the title says, reboot fixes it

looking in this specific up-left direction fixes it and not using the joystick means the c-stick works fine

Yes, but restarting the console fixes it and if it isnt drifting before exiting it doesnt drift outside of it

What exactly are you doing to exit ClassiCube?

Also, if you download ClassiCube again, has the latest version made any difference to this issue?

Please download the latest version and see if this issue still persists. The 3DS stick deadzone has been increased to prevent the "drifting" effect on real consoles.
