EPATADA Update mod 3 alt option vignette

Update example data name to "Data_MT_UseAURef_Water.rda) and removed "Data_MT.UsesAURefWater.rda"
set eval = T for Mod3AltOption vignette and edits to address any bugs and minor text fixes.
org_id = all and org_id = NULL are now allowed arg inputs for the 4 TADA mod 3 functions. Please run TADA_CreateParamRef, TADA_CreateUseParamRef, TADA_CreateMLSummaryRef and TADA_DefineCriteriaMethodology for testing to see if the output is what you expect as part of the review.

Working on changing the function names in #620 in this PR. Once this is done, and formatting suggestions are committed, this should be ready to be merged into develop after any final reviews.
