Clear explanation for running

Hi could you please explain better how to structure the directories for running the pipeline. I have tried several times but I keep getting error below:

INFO:root:Paired:False INFO:root:Read-length:75 INFO:root:Mapping started [ERROR]: No Mapping tool (-m) are available. Please create one.

I think this is because I fail to properly specify the directories for mapping tool. A better clarification is greatly appreciated. Also, why do we need to specify a config file if most of the arguments are already a requirement.
