Revisit BootstrapLogger

In #1008 we discovered an occasion where the BootstrapLogger added in #803 is potentially not being used 100% effectively... We need to make sure it is fully compatible with any places we're providing runtime replacements for logging that was setup before the service container was fully built, and that we're using it consistently everywhere we can (possibly only relevant to config providers?)
