Wrapper script to run the entire clustering pipeline

It would be nice to have a single script to run the registration and clustering to produce the atlas, and then a second script that uses the labeled atlas to label subjects. These would be a convenience for people not interested in tweaking parameters but are okay running with the defaults.

Perhaps also options for preprocessing DWI images (for instance, by using DTIPrep).

This would be awesome I agree. Thanks for self-assigning this! We should talk because things are converging to work much better as far as the registration (overnight and better result instead of days...)
