+1 This is quite frustrating as it can add a lot of missing episodes. Especially annoying in the case of using Shokofin.
I think you misunderstood the context. Remove Missing Files is for when you delete files outside of Shoko, then you press the button in Shoko, and Shoko removes them from the database. This issue is to give an option to remove all cached data about the file for the sake of cleanup, debugging, etc

also, you can disable adding missing metadata in the plugin settings. it's not even an advanced setting, so it's always shown.
