General NIF-Organism issue.

  1. Many classes should be deprecated in favor of NCBITaxon ids, there is already a mapping to handle this.
  2. Usage of http://ontology.neuinfo.org/NIF/BiomaterialEntities/NIF-Organism.owl#hasTaxonRank is completely broken and all the things it references are missing, many are also colliding fragments in other namespaces.
  3. Use of owl:NamedIndividual to model things like developmental stages needs a review.
