Need the option of flipping either the moving or fixed images?

We commonly will be aligning the ARA template to to the sample. If the two are not initially in the same direction, we don't want to flip the ARA template (moving image) as then we'll also have to flip the atlas and that is annoying. So it would be better to flip the sample (the fixed image). The problem with doing this, however, is that we will have points and trees defined in the sample space and once we've altered it, we'll no longer be able register our points (without also flipping those dimensions). This is maybe more annoying. Need to touch base on this issue and develop a protocol.

So far I have tried:

• load template ARA in elastix plugin. flip it.
• load atlas: flip it.
• run Elastix

This works but if we have to flip in a different way for a different brain then problems will occur.
