Surface mesh isn't complete with several layers

I have a whole head segmentation, and MRI's will go to the edge of the segmentation as well as other layers such as bone and sinus. When Cleaver outputs a surface mesh, the surface is not closed because of this. I have attached a picture of the segmentation.
