Universal subsystems
Universal reactions currently do not have subsystems associated. One can inspect the model-specific reactions to obtain the respective subsystem.
However, differences in nomenclature across models make it difficult to come up with unique names for the subsystems.
It would be great to have an unified nomenclature for subsystems and assign it directly to the universal reactions.
This is a good idea, and we did have discussion on it previously: https://github.com/SBRG/bigg_models/issues/145
The challenge is, or course, the effort required for manual curation. We have generally avoided manual curation, unless required for model correctness, so that we can focus on fixing critical bugs and adding more models.
One option raised in that previous issue is to use GO annotations to assign subsystems. I still think this would be interesting, but the output would be a little different.
