With ext2spice short resistor, magic was extracting netlists with both upper and lower case port.

When the layout has text with conflicting case on the same net (eg. vss and VSS), magic generates a warning and by default, extracts one of the texts as a port. With ext2spice short resistor, magic extracts a netlist with both nets as a port. This causes proxy ports to be created in the source netlists and results in an overall unmatch.
