I'm still documenting the issue and will leave this as a placeholder.

A recent update of the dom0 kernel seems to result in failed initramfs images. Upon reboot, the emergency shell kicks in as soon as the right password is keyed in for the LUKS container.

Which version of Qubes?

That message is not related to the kernel version, and is also present in functioning setup. The reason for failed boot is elsewhere.
