Update qe_apidoc to build based on folder traversal ...

Update docs/qe_apidoc.py to parse folder hierarchy to automatically capture reorganisation of the underlying library.

Note

1. Tools houses all of the base level modules. This structure is a bit different to how the sphinx traversal works which reflects the folder structure. Will need a folder traversal and base level modules should be captured in tools/
