Output directory check enchancement to detects wrong FASTQ inference

The output directory check that detects wrong FASTQ inference fails if the user give the absolute path as the output directory.

Examples directory structure:

/data/ebola3
├── fast5_pass
├── fastq_pass
├── README
└── sequencing_summary.txt

User gives /data/ebola3/output as the output location.
