MotifSeq output all hits

We'd like to examine multiple motifs in the same read so it would be useful if MotifSeq could output more than just the top hit!

Hello.

I Should be able to output all the hits above some threshold. I'll plan to make it a flag to turn it on/off, off by default.

I'm at a conference at the moment, but i'll get to it when I get back.
