Assistant pays no attention to the instructions in CLI mode

Bug summary

I get very different behaviors from my marvin Assistant between the CLI mode and calling the chat() function directly in my python script. It looks like in CLI mode it basically ignores most (all?) of my custom instructions. Is that possible?

Reproduction

I have a self contained example but I don't want to share it publicly due to some connection to my client. I'd be open to provide it via DM or screen recording.
